This was a really interesting request, and I am looking forward to seeing what kinds of stories people rec.
My top two would have to be:
Jensen Ackles Doesn't Exist (http://xen-fic.livejournal.com/3073.html) by xenodike_fic, J2 I started it as something to read on a Friday night, and I stayed up late into the night because I couldn't bring myself to stop reading until it was finished. I have read it several times since, and it is really amazing. It is really well written, with an interesting plot and great character development.
The Requestl (http://cloudy-fic.livejournal.com/42850.html) by CloudyJenn Dean/Castiel. It was one of the first fanfiction stories I ever read, and I really fell in love with the world that was created. It is a beautifully written story, and one of my go to fics when I am feeling stressed.
I know this goes against the spirit of one or two fics, but I can't help wanting to rec these too:
Park Bench Anthology (http://www.supernaturalwiki.com/index.php?title=Park_Bench_Anthology) It has three volumes of stories, and I am still working on reading through it all, but everything I have read has been amazing. When I am looking for something to read that I know will be good, that is where I turn.
Smoke And Lightning (http://arealwildchild.livejournal.com/) There are four books so far, with tons of art and extras. They read like a novel, and I could see them being published if the names were changed. Amazing work, with an engaging plot and well developed characters.
