Thanks! It's a brilliant story. I have read it before and your link happily inspired me to read it again just now :). I don't think it's the specific one I'm looking for, mainly because of the ending. But I remember so litte of the story I'm actually looking for, I'm now not entirely sure if I didn't get this story mixed up with a second one in another fandom (SGA/NCIS) which has a similar ending to what I described in my original post. This is probably a sign of fanfiction overdose.
