Love Wincest AUs. :) This Thing of Ours (http://fleshflutter.livejournal.com/28026.html) is a good one - they're an organized crime family rather than hunters.

Also Supernatural Born Killers (https://www.fanfiction.net/s/6431722/1/Supernatural-Born-Killers). It's dark but good, and while I think they may have been hunters previously, they're not in this one.

I think this one suits your search very well. It's one of my very favorite AUs They're brothers in this, but not hunters.

This is a fantastic, dark, very long AU story that I cannot recommend highly enough. It starts when they are both kids. Dean is John's son and John is a hunter. Sam is an 'unidentified monster' kept in a concentration camp. Take the warnings very seriously, especially the ones about graphic child abuse. Although this is very dark, there are elements of hope and joy in it, and the relationship between Sam and Dean is wonderful.

Although the Winchesters are hunters in this verse, hunting is not the focus of the story. It is a WIP, but is still being updated periodically.
